SayaMatcher has been a set of programs (called 'pipeline') for locating short but meaningful DNA elements in a genome scale maintained by Hidemasa Bono at Saitama Medical School, Japan.
Various programs in EMBOSS package (http://emboss.sourceforge.net/) are used for the calculation. The results are exported as LDAS (for DAS compliant genome browsers, for example, Ensembl http://www.ensembl.org/ ) format to see them in the genome fully utilizing DAS (Distributed Annotation System; http://www.biodas.org/).
